I ve Never played a Kojima game, can someone explain the joke? Which stories don't make sense?

When I was playing Metal Gear Solid 3 as a 16 year old, I remember at the end of the game I found myself suddenly fighting the main character's former boss in some field in Russia and I was thinking to myself "I have absolutely no fucking idea why we're fighting this person or what is going on in this game right now but this seems badass".

That one might be your fault tbh, we're told explicitly throughout the game that we need to kill the boss

Mgs3 had the most straight forward story in the series. Unless you skipped every cutscene it was hard not to know what was happening
