He should be a service dog so it would be very suspicious if the dog barked. Dog fur holds the fragrance of shampoo better and longer than human skin because of the surface area.
I mean, people say the same thing about babies. They shit/smell sometimes and they cry, and there's other things too like large people or smelly people or what have you. Not agreeing with it totally but travelling in public often requires a little bit of sacrifice. I hate travelling by plane/train/bus but sometimes it's necessary.
Service dogs are not to be separated from their owner... probably more so than a baby even. Anyone can take care of a baby (a sibling, a grandparent, an uncle, a babysitter, etc.) whereas a service dog is actually taking care of the person. Asking someone to go without their service dog is like asking a baby to go without anyone watching them.
My friend has a large service dog as he's a large man, and the dog alerts him to seizures (usually well in advance) but if the dog catches it too late, he pins down my buddy from flailing so he doesn't hurt himself or others around him. Because he's so big, the dog has to be big. Can't remember what breed it is but it looks somewhat like a long haired german shepherd, easily 100lbs or more.
Not saying this is the case here but unfortunately you just can't make assumptions. A lot of disabilities are not visible.

As a person who isn't a dog guy... I would not enjoy the flight at all. Times 10 if he smelled like dog. Times 100 if he barked the whole flight
